Why Are My Seedlings Yellow? Check Roots and Light Before Fertilizer

Yellow-green seedlings that also grow slowly may lack nitrogen, but fertilizer is not the first answer for every pale tray. Check whether the plants have true leaves, whether the root zone stays waterlogged, whether stems are stretching toward weak light, and whether the seed-starting mix contains nutrients. Fix oxygen and light problems before feeding stressed roots.
Cotyledons—the first seed leaves—naturally age as a plant develops. A yellow cotyledon beneath healthy green true leaves is different from an entire tray becoming pale and stalled.

Iowa State University Extension identifies yellow-green foliage and stunting as common nitrogen-deficiency symptoms and purplish leaves as a possible phosphorus-deficiency symptom in indoor seedlings. Those clues are useful only after environmental stress is checked.
Inspect the roots and moisture
Slide one representative plug out of its cell. Healthy young roots are generally firm and light-colored; sour-smelling, dark, soft roots in saturated mix point away from a simple feeding problem. University of Maryland Extension explains that saturated media displaces oxygen and that common seedling problems are tied to uneven watering, overwatering, and drying out.
Water according to the mix, cell size, plant size, and room conditions—not a fixed daily schedule. Let excess water drain and empty standing water from solid trays after the mix has wicked what it needs.
Make light measurable
Long, thin stems and small pale leaves often indicate weak light. Move emerged seedlings into bright light promptly. Follow the fixture maker's safe hanging distance and duration guidance; a vague “sunny window” may produce highly uneven light across a tray.
Rotate the tray only after correcting the source of unevenness. Rotation can make growth look more symmetrical without providing enough total light. Keep leaves from touching hot fixtures, and watch moisture more closely after increasing light because water use may change.
Feed only when the plant and mix are ready
Read the potting-mix label. Some seed-starting mixes contain little fertilizer; others include a starter or slow-release charge. Once seedlings have true leaves and are actively growing, a dilute fertilizer may be appropriate when the mix lacks nutrients. Follow the fertilizer label and crop guidance rather than improvising a concentration.
The University of Minnesota seedling troubleshooting guide notes that yellow, slow seedlings can reflect nitrogen-deficient media, while too many salts can also inhibit growth. That is why adding more fertilizer without reviewing the mix and roots can make diagnosis harder.
Adjust one labeled group and leave a comparable group unchanged when practical. Record color, new growth, water, and the adjustment in your garden journal. If no healthy new growth appears after conditions improve, consider fresh mix or a local diagnostic consultation.
